Cloning Vectors (Kloning Vektor)

Host cell transformation is done using an intermediary vectors. Thus, the vector is a DNA molecule that serves as a vehicle or a vehicle that will take a fragment of DNA into the host cell and allow the replication and expression of foreign DNA fragments. Vectors that can be used in prokaryotic host cells, in particular E. coli, are plasmids, bacteriophages, cosmids, and fasmid. Meanwhile, vectors and YEps dapatdigunakan YACs in yeast. Ti plasmid, baculo virus, SV40, and a retrovirus vectors that can be used at high levels of eukaryotic cells.

a. Plasmid

a. Plasmid

In general, plasmid can be defined as double-stranded circular DNA molecule outside the chromosome that can replicate itself. Plasmid widespread among prokaryotic organisms with varying sizes of about 1 kb to 250 kb lebih dari (1 kb = 1000 bp) so in order to be used as a cloning vector, plasmid must meet the following requirements:

1. Have a relatively small size compared to the pore walls of the host cell so it can easily cross it,

2. Have at least two marker genes which can mark the entrance or absence of plasmids into host cells,

3. The introduction of a restriction have at least in one of the markers that can be used as a place of insertion of DNA fragments, and

4. Have a starting point of replication (ori) so that it can replicate within the host cell.

One example of an artificial plasmid that is widely used in gene cloning was pBR322. This plasmid constructed by Bolivar F. et kawanya in 1977. The full base sequence has been determined that either the place marker and its introduction has also been known restriction. Unfortunately, the introduction of EcoR I, one of the restriction enzymes are very commonly used, is located outside the marker. Therefore, one marker will be the insertion of foreign DNA fragments, then EcoR I can not be used to cut pBR322 at the insertion point. However, this time has been constructed pBR322 derivatives that have a EcoR I recognition in marker, for example, plasmid pBR324 and pBR325 which each have a EcoR I recognition in kolisin structural genes and in genes for resistance to chloramphenicol.

For example, we insert a DNA fragment in the ampicillin resistance marker region by cutting this area using a specific restriction enzyme other than the EcoR I (why should besides EcoR I?). Plasmid pBR322 which ter sisipi by DNA fragments will lose the nature of resistance to ampicillin, but still has the properties of resistance to tetracycline. Therefore, when the recombinant pBR322 plasmid is inserted into the host cell, namely E. coli, the bacteria transformant is not able to grow on a medium containing ampicillin, tetracycline but grow on the medium. E. coli is naturally not able to grow well on the medium ampicillin and tetracycline so transformant cells can be easily distinguished by nontransforman cells that do not contain the pBR322 at all. Meanwhile, E. coli transformant carrying plasmid pBR322 intact (religasi) is able to grow on both the antibiotic medium. Thus, to obtain transformant E. coli cells carrying the recombinant DNA which live in colonies sought but died on ampicillin tetracycline. Technically, this work is done using a transfer or replica plating colonies.

Plasmids used in gram-negative bacteria such as pBR322 can not be used on gram-positive bacteria. However, now available plasmid for cloning in gram-positive bacteria, for example pT127 and pC194, which is constructed by SD Erlich in 1977 of the bacterium Staphylococcus aureus. Likewise, it has been found on a plasmid for cloning eukaryotic, especially in yeast, for example, yeast integrating plasmids (yips), yeast episomal plasmids (YEps), yeast replicating plasmids (YRps), and yeast centromere plasmids (YCps).

b. Bacteriophages

b. Bakteriofag

Bacteriophage are viruses such as bacterial host cells. With a life cycle that is lytic or lysogenic bacteriophages can be used as a cloning vector in bacterial host cells. There are several kinds of bacteriophages are used as cloning vectors. Two of them are described below.

1. Bacteriophage L

1. Bacteriofag L

Bacteriophages or phages l is a complex virus that infects E. coli bacteria. Thanks to the adequate knowledge of this phage, we can use it as a cloning vector since the early days of the development of genetic engineering. L DNA isolated from this phage particles have linear double-stranded conformation with a length of 48.5 kb. However, each of the ends of phosphate in the form of a single strand of a 12 bp complementary to one another so as to allow DNA to change its conformation l be circular. In a circular form, a merger of the two single strands along the 12 bp are called boardinghouse.

The whole sequence of DNA bases l have known. Naturally there is more than one place the introduction of restriction for each restriction enzyme used. Therefore, DNA l natural type is not suitable for use as a cloning vector. However, now widely constructed l DNA derivatives that qualify as a cloning vector. There are two kinds of cloning vectors derived from DNA l, ie. insertional vectors, which can easily be inserted by foreign DNA fragments, the vector substitution, which is to carry foreign DNA fragments must dispose of some or all of its base sequence contained in nonessential areas and replace them with the base sequence of the foreign DNA fragments. In between these two kinds of vectors l, the vector substitution is more widely used because of its ability to carry foreign DNA fragments up to 23 kb. One example is the vector WES, who have mutations in three genes essential, ie gene W, E, and S. This vector can only be used on the host cell that can suppress the mutation.

How to substitution of foreign DNA fragments in nonessential areas needed two restriction recognition for each restriction enzyme. If an enzyme restrisksi cut nonessential areas in two different places, then the DNA segments l between these two places will be discarded for the next replaced by foreign DNA fragments. If the disposal of the DNA segment l is not followed by the substitution of foreign DNA fragments, there will be religasi l vector DNA were losing some segments in nonessential areas. Vector religasi this kind will not be able to survive in the host cell. Thus, there is an automatic selection mechanism which can distinguish between host cells with recombinant vectors and host cells with the vector religasi.

L bacteriophages have two life cycle phases, namely phase lytic and lysogenic phase. In the lytic phase, the host cell transfection (term transformation to the phage DNA) begins with the entry of l DNA that turns into a circular conformation and replicates independently or not depending on the host cell chromosome. After generating a number of copies of DNA replication l circular, each DNA will perform transcription and translation to form the capsid protein (head). Further, each DNA to be packaged (packaged) in l capsid to produce new particles that will come out of the host cell to infect other host cells. Meanwhile, the lysogenic phase l DNA will be integrated into the chromosome of the host cell so that replication depend on the host cell chromosome. Lysogenic phase does not cause lysis of the host cell.

In the culture medium, host cells through lysis will form plaques (plaque) in the form of clear zone between the colonies of host cells are grown. Therefore, the selection of recombinant vector can be done by looking at the formation of the plaque.

2. Bacteriophage M13

2. Bakteriofag MI3

There are other types of bacteriophages that can infect E. coli. In contrast to l that has icosahedral structure tailed, phage second type has a structure in the form of filaments. The most important example is the M13, which has a genome in the form of single-stranded circular DNA bases throughout 6408. Infection on host cells takes place via pili, a protrusion on the surface of the cytoplasm.

When in the genome of the host cell M13 turns into a double-stranded circular that will rapidly replicate to produce about 100 copies. Copies of this form a new circular single strand then move to the surface of the host cell. In this way the M13 DNA will be engulfed by the membrane and out of the host cell into infective phage particles without causing lysis. Therefore the M13 phage veiled manner bud formation on the membrane of the host cell, then there is no size limit foreign DNA can be inserted to him. This is one of the advantages of using the M13 as a cloning vector when compared to plasmid and l. Another advantage is that the M13 can be used for sequencing (determining the base sequence) of DNA and footprint directed mutagenesis (site directed mutagenesis) for M13 single-stranded DNA can be used as a mold (template) in both processes. Nonetheless, M13 has only very few areas of the DNA that can be inserted foreign DNA. In addition, the introduction of restriksinya was very little. However, a number of derivatives of M13 has been constructed to overcome these problems.

c. Cosmid

c. Kosmid

A cosmid vector constructed by combining the boarding of l with plasmid DNA. His ability to bring all the DNA fragments of 32 to 47 kb cosmid make more profitable than l phage and plasmid.

Besides cosmid, there are groups of synthetic vectors which is a combination of plasmid and phage l. Fasmid called vector carries a DNA segment which contains a att l. Att place used by l DNA to integrate into the host cell chromosome in lysogenic phase .

d. Vector Yacs

d. Vektor YACs

As well as cosmids, YACs (yeast artificial chromosomes or artificial chromosomes of yeast) constructed by combining the DNA plasmid and a certain segment of yeast chromosome DNA. Used yeast chromosome segments consisting of sequences telomir, sentromir, and the starting point of replication. YACs can carry fragments of genomic DNA along more than 1 Mb. Therefore, YACs can be used to clone a whole human genes, such as cystic fibrosis gene whose length is 250 kb. With his ability YACs very useful in mapping the human genome as done in the Human Genome Project.

e. Vector YEps

e. Vektor YEps

Vectors for the purposes of cloning and expression of genes in Saccharomyces cerevisiae is designed on the basis of the natural plasmid size 2 μm, hereinafter known as the 2 micron plasmid. This plasmid had a 6-kb DNA sequence, which includes the starting point of replication and two genes involved in replication. The vectors are designed on the basis of 2 micron plasmid called YEps (yeast episomal plasmids). Segment 2 mikronnya plasmid carrying the starting point of replication, chromosome segments khamirnya while carrying a gene that serves as a selection marker, for example, LEU2 genes involved in the biosynthesis of leucine. Although usually replicates as plasmid in general, YEps can be integrated into the host yeast chromosome.

f. Agrobacterium tumefaciens Ti plasmid

f. Plasmid Ti Agrobacterium tumefaciens

Plant cells do not contain natural plasmid that can be used as a cloning vector. However, there is a bacterium, which is Agrobacterium tumefaciens, which carries a 200 kb plasmid and called the Ti plasmid (tumor inducing or causing tumor). A. tumefaciens bacteria can infect dicotyledonous plants such as tomatoes and tobacco, and monocot crops, especially rice. When the infection lasts a certain part Ti plasmid, called T-DNA, will be integrated into the chromosomal DNA of the plant, resulting in the growth of plant cells is uncontrolled. As a result, it will be formed or crown gall tumor. Recombinant Ti plasmid with a target gene inserted in the T-DNA can integrate the gene into the plant DNA. The next target genes will, expressed using plant DNA system. In practice, the size of the Ti plasmid so great is very difficult to manipulate. However, it turns out when the T-DNA section was separated from the other parts of the Ti plasmid, integration with plant DNA can still occur as long as the T-DNA and the other part is still inside the bacterium A. tumefaciens cells. Thus, manipulation or insertion of foreign DNA fragments is only done on the T-DNA in a manner as was done on E. coli plasmid. Further, recombinant plasmid T-DNA generated is transformed into A. tumefaciens cells that carry Ti plasmid without T-DNA parts. Improvement next procedure is the removal of tumor-forming genes contained in the T-DNA.

g. Baculovirus

g. Baculovirus

Baculovirus is a virus that infects insects. One of the important proteins encoded by the genome of this virus is polihedrin, which will accumulate in large amounts in the nuclei of cells infected insect because the gene has a very active promoter. This promoter can be used to stimulate overexpression of foreign genes into the genome cloned bacilovirus thus obtained products are very numerous proteins in the cell culture-infected insect cells.

h. Vectors Cloning in Mammals

h. Vektor Kloning pada Mamalia

Vector to perform cloning in mammalian cells and is constructed on the basis of the viral genome. One of which had long been known is SV40, which infects various species of mammals. SV40 genome length is only 5.2 kb. These genomes have difficulty in packaging (packaging) so as to transfer the use of SV40 large fragments to be limited. Retroviruses have a genome in the form of single-stranded RNA reverse transcribed into double-stranded DNA after infection. This DNA is then integrated with the stable into the mammalian host cell genome so that retroviruses have been used as vectors in gene therapy. Retroviruses have some strong promoter.
